I too have the same issue after the recent update. Im unable to access my documents in my SD card. Under Menu-Documents i have all PDF's and Folder view, i use to access it under "All PDF's" tab but nothing comes. Like u have mentioned checked both paths as well under "Folder View" but it directs me to the same path, contents are the same which is the internal storage.
It use to work fine until i had to reset my phone and reinstall my apps. Yes books can be accessed via a 3rd party file manager.
Im using a note 3 stock ROM running 4.4.2.
